Pagalungan Subdistrict was once only a small village that was created in 1950 by two local people namely O.T Angansak bin Biagan who came from the village of Bantul and KK Antugi bin Anduat who came from the village of Kakutar, Sumatalun.

The name Pagalungan is taken based on the meeting of the logongon river well with the Tagol river well called "PAHALUNGAN" in the Murut language, which means the meeting of the river well.

The location of Pagalungan Subdistrict is located in the Inland Division of the State of Sabah in the Nabawan district, approximately 98 KM from Nabawan Town and approximately 25 KM from the Malaysia-Indonesia border, and has an area of approximately 205,661.30 hectares while the area of Pagalungan Town is 560.92 acres.
