Just a heads up, the room of the opening cutscene where the Witness briefly finalizes Earth isn't the jumping puzzle up to the final encounter. It is actually the final room of the Repository encounter, only the room has changed dramatically as a result of the Witness' meddling. It is assumed in the cutscene that this is as close as we come to the "true" pale heart of the Traveller, given the Witness is finalizing from this location. This further makes sense as the path from here to the next encounter goes downward into the Verity encounter, the room of which displays some of the most pristine, untouched and Traveller-esque architecture in the entire raid, hinting that this is indeed very close to the Traveller's core.

The Marathon logos from Witch Queen and before I think are mostly references to the old Marathon games, not just hinting at the new one. Sure now it’s probably a hint for the reboot, but I think up to a certain point it was mostly just a reference to Bungie’s past games, and not subliminal advertising.

As a quick FYI, Atlas holds up the sky (also called the firmament or the heavens) rather than the world. People often think he holds up the world because of the common portrayal of Atlas as bearing the Earth upon his shoulders.
