This reminds me a lot of the end of Portal 2. Xenophanes is so tired of Boyfriend ruining his world and freeing his captives that he realized the best thing to do was just to let him leave.

I imagine him saying "WHERE ARE YOU GOING?" not out of anger, but out of sadness or boredom. Like in "Where are you going? Don't leave me alone". Boyfriend is the only person atleast keeping him company and cheering him up after all.
